Adding a password to the conversion will let you upload the certificate through the Azure portal. However, when you deploy you will get the error:&lt;/p&gt;
&lt;p&gt;Certificate with thumbprint [THUMBPRINT] associated with HTTPS input endpoint [ENDPOINT_NAME] does not contain private key. &lt;/p&gt;

Converting the CER to a PFX will not work anymore because Azure does not allow you to upload a PFX that does not use a password.&lt;/p&gt;
&lt;p&gt;Certificate management for Azure leaves a lot to be desired. It has been the one thing preventing us from deploying and we have been working on it with MS support for well over a week now.&lt;/p&gt;
